The existing public versions of drivers for GeForce GTX 680, NVIDIA chose to disable PCI Express 3.0 for systems based on chipset Intel X79. In conjunction with the processor LGA 2011, the GeForce GTX 680 will run only in PCI Express 2.0.  This limitation does not apply to processors Ivy Bridge, which is fully compatible with the interface PCI Express 3.0.
